Adobe Flash Player Portable Plugin
You can put Flash Player portable plugin in the PortableApps.com standard CommonFiles\Flash[64]
Folder arrangements should be like this:

In other words, put Opera Neon folder at the same level as the CommonFiles folder. Make sure it's CommonFiles (without any space between 'Common' and 'Files').
PS. Don't forget to copy along the CommonFiles folder when you copy any portable apps. that use those plugins.
If you don't want to use CommonFiles folder, you can put all plugins files (except maybe Java/JRE) into App\Chrome-bin\plugins folder.
How to Update Adobe Flash Player Portable Plugin
Get the latest from PCR’s notepad.
Rename Adobe Flash Player plugin dll file to pepflashplayer.dll (PPAPI/pepperflash) then put it into CommonFiles\Flash[64] or App\Chrome-bin\plugins folder.
About the Old NPAPI Plugins
As other Chromium-based browsers, this browser do not support the old NPAPI plugins like Java/JRE, Silverlight etc.

In the past, many plugins were developed using an old system called NPAPI. Today fewer sites are using NPAPI plugins and they have often caused security risks on websites.
To make browsing with Chrome safer, faster, and more stable, we stopped allowing NPAPI plugins on September 1, 2015.
Plugins that use NPAPI, including Silverlight, Java, and Unity, won’t work. If you want to use a website that uses an NPAPI plugin, you’ll need to use a different web browser.
